So far – automatically; it’s possible that we will add control on “what to fix first” someday(depending on tests, again).

Yes, there will be big upgrades like Mogami class cruiser(5*3*155mm -> 5*2*203mm) or New Mexico(list of upgrades from wikipedia). Some upgrades will be represented as separate ship in the “tree” – like Mogami “cruiser-carrier” and Fuso “battleship-carrier”.

Not sure about KGV thought, it depends on many factors(like barbettes size, gung weight). But Scharnhorst will get his 3*2*380mm as upgrade from 3*3*280mm.

Yes. Ship crew will automatically try to stop rolling by counter-flooding, but your buoyancy is limited(by displacement of the ship) and full torpedo salvo from DD or torpedo bomber squadron could send any ship right to the bottom of the sea. Even Yamato or Montana.
